You can go to Beppu, Matsuyama, Kagoshima by ferry from Osaka. Ferry is very comfortable, nice restaurant, big bath, and nice night view of Osaka bay.

Night bus will be the most cheapest way from Tokyo to Osaka, I think. One way ticket will be from as little as about ¥4000 to as much as about ¥8000. In japan night bus is called "Kousoku Bus".("Kousoku" means high way in Japanese) . Ask information desk or google :-)
